Where to Find the Ruby & Sapphire in FireRed & LeafGreen
The Ruby is under Mt. Ember, the Sapphire in Dotted Hole — then Gideon steals it. Every step to Celio’s machine, plus both warehouse passwords.

The Ruby lies on the bottom floor of the Ruby Path inside Mt. Ember, up Kindle Road, behind two Team Rocket Grunts and a Strength boulder. The Sapphire is at the bottom of Dotted Hole on Six Island — and the moment you pick it up, a Team Rocket scientist takes it off you and runs to Five Island. Handing both stones to Celio is what turns on trading with Hoenn and opens Cerulean Cave.

Before you start: the National Pokédex
None of this exists until the credits have rolled. Beat the Elite Four, then collect data on 60 different species and visit Professor Oak in Pallet Town — he upgrades your Pokédex to the National one. Only then does Celio, in the Pokémon Center on One Island, ask you for the first stone.
Note — Sixty seen is not sixty caught: The counter is for species you own, not species you have seen. Evolving one Pokémon twice counts as three, so the gap is usually smaller than it looks.
Part 1: the Ruby inside Mt. Ember
- Sail to One Island and walk up Kindle Road The Seagallop from Vermilion City or from One Island’s own harbour drops you at the town; Kindle Road runs north from it to the foot of the mountain.
- Beat the two Grunts at the cave mouth Two Team Rocket Grunts stand shoulder to shoulder in front of the Ruby Path entrance on the mountainside. They are the gate; there is no way around them.
- Descend the Ruby Path to B5F Five floors down, and the obstacles alternate: Rock Smash rubble on the upper floors, Strength boulders from B2F onwards. Bring both moves or you will turn back partway.
- Take the Ruby from the floor of B5F The bottom chamber holds one thing, and it is the Ruby. Nothing steals this one.

Tip — Do the summit in the same trip: The path to the top of Mt. Ember starts from the same slopes and ends at Moltres at level 50 — the one legendary on the Sevii Islands that needs no event ticket. Two Fire Stones are lying on the mountain as well.
Part 2: the Ruby buys the Rainbow Pass
Take the Ruby back to Celio in the Pokémon Center on One Island. He slots it into the network machine and upgrades your Tri-Pass to the Rainbow Pass, which is what opens Four, Five, Six and Seven Island. Everything after this point — Icefall Cave, Dotted Hole, the Lost Cave, the Tanoby Ruins — is on the far side of that upgrade.
Part 3: Icefall Cave, Lorelei and HM07 Waterfall
Four Island comes first, because the Six Island door is locked behind it. In Four Island’s Icefall Cave, Lorelei of the Elite Four is cornered by three Team Rocket Grunts at the back of the cave; beat them and she goes home. On the way through, the cave hands over HM07 Waterfall on its first floor, plus an Ultra Ball, a Full Restore and a NeverMeltIce below.
Warning — Waterfall is not optional: Without HM07 Waterfall you cannot reach Six Island’s Ruin Valley, and without Ruin Valley there is no Sapphire. Pick it up while you are in the cave rather than coming back for it.
Part 4: the Sapphire location in Dotted Hole
Dotted Hole is the sealed door in Ruin Valley on Six Island. A Team Rocket scientist stands in front of it until Lorelei is safe; once he moves, the braille beside the door tells you how to open it, and the answer is Cut. Inside, five floors of holes lead down, and each floor carries one braille panel naming the hole that continues.

Note — Up, Left, Right, Down: That is the whole descent in four words, in that order. Any other hole on any floor drops you back on the entrance floor with nothing lost but the climb.
Warning — The Sapphire gets stolen — this is scripted: Picking up the Sapphire at the bottom triggers a cutscene: the scientist, Gideon, takes it and leaves for Five Island. Nothing you do differently prevents it, so do not reload the save thinking you made a mistake.
Part 5: both Rocket Warehouse passwords
Gideon runs to the Rocket Warehouse under Five Isle Meadow on Five Island. Its door asks for a password, and so does the second door behind it. Both are palindromes, and both are things you overhear rather than find:

Inside are Grunts, two Admins and Gideon himself. Beating Gideon returns the Sapphire. Sweep the floor on your way out: the warehouse holds an Up-Grade — the item that evolves Porygon — as well as TM36 Sludge Bomb, a Big Pearl and a Pearl.
What the two stones actually unlock
Give the Sapphire to Celio and the network machine finally works. Two things change, and they are the reason the whole chain exists:
